Exactly which MCU is in your controller? The E2-Lite on-chip debugger supports only Renesas MCUs, and only certain debug interfaces depending on the device (e.g. on ARM devices the E2-Lite only supports SWD, not JTAG). The device support list and the debug interfaces supported can be found in the document:

I’ve attached my MCU schematic and the E2 pin configuration below. I’m trying to connect the debugger directly to my board, but I'm getting an error, which I have also attached. Could you please let me know where I might have made a mistake?

I don't understand what it is that you are asking for - it appears that you were able to establish a connection and set a breakpoint.

From the debug window, it seems that your code stuck in while loop, which is used for stabilization of main clock oscillator.
Also, I can use that you try to debug on your own board, so what crystal capacitances and what reference designs did you follow to design the mcu clocks on the board?
